But you also run the risk of a harried TSA screener who doesn't know anything about corals deciding that your bag of water with a funny blob inside is just too strange, and not letting your take it on board. Instead, put the frag in a thermos and pack it in your checked bag.

You can bring live coral and fish onto a plane in a container bigger than the 3 oz rule as long as the container is clear and TSA can clearly see that the animal is alive. I'll try to dig up the link, but basically the rule is that you can, but you're going to want to bring a copy of the rules with you as well as call ahead and talk to a TSA supervisor to make sure that they're all aware of the rules and that you don't get stopped.
